Is it possible to use a different cfg file for each gametype in the map rotation?
So we could have a sd.cfg ret.cfg tdm.cfg and it will be set when the map rotates to a different map.

In other words, for each map+gametype have a seperate.cfg so you can have different settings for each of those maps+game type?
Well - here is my attempt to answer a question that was not very specific.
You can have thousands of .cfgs but, I do not think (99.99999% sure) you can have a config file executed in a map rotation.
You can however make seperate .cfgs for each gametype.
i.e. SD.cfg with multiple maps rotating, all using the same variables.
TDM.cfg
RE.cfg
etc....
Even with some creative scripting (aside from binds that manually need to be keyed) I don't think it's possible.
If I read your post wrong, please elaborate a bit more.
