I am trying to set up different map .cfgs for matchplay. When I typr /rcon exec S&D.cfg, it says excising S&D, but nothing happens. Ideas?
*the .cfg files are in the correct directory.

Is the config a map.cfg or a new server .cfg with a new map rotation inside of it?

Can you try something for me?
shut the server down, rename the config your server uses when it starts up, from codserver.cfg to codserver1.cfg.
Now rename the server config your trying to exec to codserver.cfg.
Basically rename the new config to the name of the current .cfg.
This will now start your server with the .cfg that doesnt seem to exec in game. If your server starts with the correct parameters, the SD.cfg is working (at least for the most part) run that .cfg and test everything, rotating maps etc.. If everything on the .cfg works properly, I would try clearing the config_mp.cfg and check your default.cfg for "set" and "seta" commands. Only use seta commands for things which normally dont change.
examples - server name, max clients, etc..

I am having this same issue. I have multiple practice and match configs. everything worked fine until the last few configs. Now when I try to change to any of the new configs it does the same thing. Say's it's executing but does nothing. However when I check the name of the server through ASE I can see the name has changed. But the game remains the same. I waited for a map change to see if that did anything but it didnt.
Now the other strange thing is, after working with this for a while and giving up.. I left my computer.. I came back an hour later and guess what... u got it.. the server had changed to the new config. and gametype. Strange.

I tried as you suggested. All my cfg files work correctly. and I checked the set and seta cmds. Still nothing. Our main cfg file is called mixed.cfg, which I can't even exec that from the console either.........

There's a good chance you still had maps in sv_mapRotationCurrent. Here's what I use:

Notice that twl_sd.cfg doesn't set a map where public does. To set any map from maps.cfg, perform vstr sd_maps as in the last line of public.cfg. You can also pick a non-rotating map by vstr sd_brecourt. You'll notice that the custom CVARs set the game type, clear the current rotation, set the rotation, and then rotate the first map in. Works very well remotely.

Thanks so much for your help Ogre, I didn't use your config's, but by looking at yours, I saw what I was missing. and I got some help from another server guru on another forum. Thanks again for your time!
